Rebuild reference_db.duckdb from existing parquet files.

Does NOT re-download or re-convert. Creates a fresh DuckDB file
from all available parquet data with atomic replacement.

WARNING: Reference database is temporarily unavailable during rebuild.
Active analysis sessions may fail.
